Any cover of the Rolling Stones "Satisfaction" is better than the original.

Yardbirds - I'm a Man (the singular influence on so much sixties garage that it's not even funny...sheer genius)
Small Faces - You Need Lovin' (ever heard a Led Zeppelin song called Whole Lotta Love? This song is that song without the riff or the beat - listen to Steve Marriott's fucking vocal phrasing - Wuh-Muhahhhnnnn, Yeewwwww Neeeeeedddd...LUUUUUHHVVVVRREEEE)
Scratch Acid - Damned For All Time (hilarious - may have been mentioned before but I don't care, I love it)
Rolling Stones - Love In Vain (I don't care what any of you say, this is fucking genius)
Spacemen 3 - Ode To Street Hassle (is this a cover or just a Lou Reed homage? damn good any way you slice it)
Nirvana - Where Did You Sleep Last Night (again, fuck all of you who will sneer, the vocal is brilliant - though I will say Nirvana's version is only a smidgen less good than Leadbelly's original)
New York Dolls - Pills (as Ah wuz lyin' in uh hospital bed...)
Captain Beefheart - Diddy Wah Diddy (Fuzz. Bass.)
Melvins - Candy-O (hilarious and real heavy - I haven't heard their cover of Buick Mackane yet, anyone know if it's decent?)
Tricky - Bad Dream (The beat on this song is astounding - musically, this is Metal Box PiL spit through an industrial grinder, and oh yeah, there are no samples, Tricky made this beat himself with two other musicians, one of whom may have been Elvis Costello (?!!?!) - and then having his female singer Martina, who sounds like a posh 15-year-old British schoolgirl, recite the scary gangsta-vs.-KKK lyrics as if she's been lobotomized...absolute genius, Tricky's finest moment)

Louie Louie by Toots and the Maytals on the other hand? Probably the best version of this song, to my ears at least.

I agree, both of these are quite awesome.
I also really like Steel Pole Bath Tub's cover of "Surrender" by Cheap Trick. (BTW, if anybody has an mp3 of that, I'd greatly appreciate if you could send it to me!)
I also think quite a few of the legendary Killdozer covers are better than the originals, though to be fair, they usually chose to cover awful songs.
Especially good are:

"Burning Love" written by Dennis Linde, but made famous by He Whose Name Shall Remain Unspoken
"Take The Money and Run" by The Steve Miller Band
"One Tin Soldier (The Legend Of Billy Jack)" by Coven
